I think the best Doom could do is stalemate Groot. Does Doom have his sword? Is it just H2H? Is the entire ACME warehouse up for grabs in terms of weapons?
Eddie Valiant eventually got the better of Doom through usage of the environment, ACME gear, etc. Groot would near-instantly kill Doom if
A) he sees him as a threat.
B) Doom wasn't a toon.
Doom has nowhere near the combat prowess or capability that Groot has.
That's why I voted and chimed in with either Groot winning or it's a stalemate.

Doom does have the ability to turn his hand into a Buzzsaw and Anvil on demand...
Eddie only won because of a plot device...
If there was no Dip around, there would have been nothing he could do as Doom was very aware of how too much laughter could kill a toon...
Doom would have eventually sliced him in half...

So doom might eventually be able to squeak out a win. He couldn't kill Eddie despite being able to use his toonforce abilities, but granted he was toying with him.
Again, what if Groot impales Doom and gives him the Hulk to Loki ragdoll treatment? Or grows a limb large enough to crush Doom for a timed-out KO?

Groot definitely has the physical advantage, and will dominate early on...
But I just don't think Groot can put him down as toons can shake off all physical trauma (with the exception of Dip) and keep coming...
Groot will be dominant for 99% of the fight, but I do think that Doom eventually slices him apart...

Well, that certainly is a likely option. If Groot can't overcome toon durability (like ripping Doom into pieces or something), then stalemate or an eventual dismemberment are the best Groot can manage.

Toons are indestructible (with the exception of Dip); Doom would eventually recover from any physical trauma...
Also, Doom isn't Roger; far greater trauma than what KO'ed Roger failed to KO Doom...
Doom had his entire body crushed flat (literally) and immediately recovered from it...

Yeah doom recovered from it, but not on his own. He needed the o2 tank to reinflate himself. I saw nothing to show he could have done it sans the tank.
If he can't take groot out before he gets crushed, then the best doom can hope for is a stalemate as he'll be unable to reinflate himself on his own, and won't be able to mount any sort of offense.
