Everyone in the Matrix looks encoded because its the matrix assimilating those that are within (Remember what Morpheus said "You are now what we call residual self image, its the mental projection of your DIGITAL self" I dont think Neo is a program, the only program in him is The One code he carries around him in the matrix making him do the things he can do. The Architect "Going through that door with enable a temporary dissemination of the CODE YOU CARRY".

Now, I skipped all the pages, so I may not mae too much sense will the flow. If Neo was a program, then how could he be in the real world? This is almost like the 'Neo is a robot' thread that got closed. At the end of Rev, when the Oracle says that Neo will be back, that is when he vould be a program. Neo would have no body, but his mind might still be in the Matrix. That's my two cents.

But even then he still isn't a program, he is the same but instead of having a body The Matrix is his body, he would still remain human.

But there is NO doubt, that Neo is NOT a program in any way. When he’s uploaded his digital self is program, just like the digital selves of all rebels, pod-humans and AI’s. But the MAN Neo is not a program. Period.
I think it’s the Architects speech “Your life is the sum of a remainder of an unbalanced equation inherent in the programming of the matrix. The Architect is not talking about the MAN Neo, he’s talking about The One, the anomaly. That should be obvious. Reloaded is about life, ”your life”, is the LIFE of THE ONE.
