Thor will take a significant amount of time to cause some real damage to Godzilla, whilst Godzilla just needs one of his attacks to cause some serious shit on Thor.

Personally, I think SB can penetrate Godzilla's shade, but killing Godzilla will take 100s if not 1000s of blows at the same spot.

Godzilla is nowhere near agile or fast enough to be dodging hits from Thor. If Thor wanted to hit Godzilla in the eye with SB, he's going to hit Godzilla in the eye with SB.
It might take more than one try if Godzilla is lucky but it will happen.

Godzilla can effortlesly close his eyelid. If an open eyes Godzilla can take a nuke, then a close eyes Godzilla can take several impacts from SB.
Godzilla was fighting Ghidorah which in turn was agile enough to fight F-22 which are supersonic aircraft.
Sure, Thor is faster, but he will eventually be hit.
