When they try to assimilate they are vulnerable since they need to be in close contact thus ripe. When they are basically harmless he can decimate them without a real worry.

Even in close quarters, a punch from Thanos would easily be dodged by an Agent.

He can temporalily disable the Agents, but they'll just keep coming back.

Thanos loses.
