Where did you get that the Beyonders are greater than the Phoenix Force?
Pre retcon yes. But since the very 1st Beyonder retcon, the Phoenix Force has always been above any Beyonder/Cube being.
Most significantly, in last months Defenders Beyond issue 3, the Beyonder makes it quite clear that there is a chasm in the power differential between the full Phoenix Force and a Beyonder:

A host is not one and the same as the Phoenix Force. It is a multiversal entity that manifests at a universal level via the familiar Firebird avatar, or it empowers hosts across the multiverse. Hosts vary in power and ability and not all have the same level of access to the Force.
God Doom defeating Cyclops is not evidence of Beyonders > Phoenix Force.
It simply means God Doom is greater than the singular host Cyclops Phoenix. Who in turn isn't even the greatest Phoenix host, that would be Jean Grey:
