In my opinion, I think that in X3 professor X will have known all along about her evolution into the Pheonix and at the end of X2 he realized that it had finally happened. He knew she wasn't dead.

I think Rogue could touch her somehow (with the help of the other X-men) and absorbs part of the energy of the Phoenix, so she could be a high telepath for a while, getting Phoenix stuck and letting Professor get in her mind to stop her...
