Hm. I'm guessing it's something to do with the 'main group' - the Father, Morpheus (Trinity actually says that Morpheus was like 'a father to us' in The Matrix) - the Son, Neo (random trivia that fits quite well, 'Anderson' means son of man, plus, of course, he is "The One" sent to deliver us from evil... *cough*sci-fi Jesus*cough*) and Trinity is the remainder, the Holy Spirit, who obviously has some kind of significance as she 'resurrects' Neo.
That's just my tuppence.

I do know Christians use the word, but where is it used in the Bible?
Of course Neo has a messiah-ish job to do, like, say, Muad D’ib from Dune. But like that guy he’s more a Muslim kind of “messiah”, in as much as he FIGHTS for his people. The Oracle has Greek mythology written all over her, so does Morpheus, the name of the Greek god of dreams.
You have numbers like 101, which was the number on the door in George Orwells 1984, where the system send dissidents to be tortured and brainwashed until they would believe something that wasn’t real.
And also: Omega means ending. I just picked the nick because I like the name and the symbol. Maybe our fair heroine did the same? 😉
the more i think about it, the more likely it seems that trinity simply sounds cool, and that's why she has the name.
to be honest, i'm not sure the word "trinity" is in the bible. although it is a central teaching that is alluded to several times. the most obvious is in I john 5:7-8, "For there are three that bear record [in heaven, the Father, the Word, and the Holy Ghost: and these three are one. And there are three that bear witness in earth,] the spirit, and the water, and the blood: and these three agree in one." (although that bracketed version isn't in all texts) but the word trinity is never actually used. i think st. patrick was the first to call that relationship a trinity.
also, a hebrew word referring to god, ELOHIM, means three in one.
if you're not christian, don't try to understand it. it doesn't mean that we have three gods, and it doesn't mean god is some kind of metaphysical multi-headed thing. it's hard to explain.
ANYWAY, i don't mean to sound like a theologian, because i'm not that knowledgeable on the particular subject.
