They seem to have basically similar powers-sets,

so who would win this confrontation?

I feel that the Manhunter has the abilities to put down Gilamesh, he has superior speed, and Mental abilities.

Martian Manhunter has the ability to completely scan his mind before they are even within fighting range, thereby neutralizing most of his conventional attacks.

I have no idea who gilgamesh is (not completely true, but not a lot of info). If his only benefit is "he's as strong as thor", he gets stomped.
