First off, Spider-Man is faster, more agile, and stronger than Wolverine. Spidey also has his Spider sense. True, Wolverine has heightened senses, but they aren't on the same level as Spidey's spider sense, which is almost prognostic.
Wolverine may be more durable with his adamantium skeleton and probably won't suffer any broken bones in a scuffle with Spider-Man, but that skeleton's not going to keep Wolverine from getting knocked unconscious, and getting knocked unconscious would be all it takes to lose an encounter..
What seals the deal is Spider-Man's long range advantage over Wolverine. Wolverine is at a major disadvantage because he's only good at short range fighting / close encounters. Wolverine can't do anything to Spidey if hes on a wall, a ceiling or just swinging high above him. Yes, Wolverine can climb a wall with his claws, but Spidey will be too quick for him.
On the other hand, Spider-Man isn't too shabby at fighting at close range AND can hit Wolverine from afar with his web if he so chose. While clinging to a wall, ceiling, pole, etc, where Wolverine can't get at him, all Spider-Man has to do is tag Wolverine with his web and swing Wolverine into a brick wall, etc. (ie. something hard) and try to knock him out.
Spider-Man wins without even getting his hands dirty or having to throw down, and Wolverine loses without even getting to lay one claw on Spidey.
