I understand and agree about the source of the signals, but something bothers me.
If Neo and Smith (In the form of Bane) are in the real world, how could Neo read Smith/bane's Code? The Matrix Laws should not apply, because they are both (physical forms) cut off from the Matrix mainframe (Well at least in theory that is).
Based on what you have just said Neo should not be able to see Smith/bane's code with his real eyes no matter how hard he tried.
Neo's mind Yes. Cuz it is still connected to the Matrix.
His physical eyes No. Because they are still in the real world.
But do we even know that the Sentinels are controlled by the SOURCE? I dont think so, which causes me to think he rewrote some kind of law, even if only briefly. If they ARE controlled by the SOURCE, then that not only disproves my MWAM theory, but it also disproves my EVE theory, and my "onion-skin" theory...It is possible, and its possible that i am totally, completely, horribly wrong, but i dont think the machines are controlled by the SOURCE, but are rather told to do and do it, without any more communication. It is possible that the machines act as the humans do, returning to 01 to recharge and recieve new instructions, then have no more communications until they return, with job complete or incomplete. I prefer the latter, but, like i said, it is possible the former is true, i just dont see why...

It could be anything...but the majority of the things in these films break the laws of physics according to today's scientists. Why? Because they haven't figured out how to do it yet.

Just like Smith first infected and downloaded himself into the electrochemical signals of Bane’s brain, so the anomaly is downloaded into Neo, EVEN when he’s not inside the Matrix.
It’s altered his conscience.
At the end of Reloaded Neo’s mind(digital self) touches the Source. He can, in the Matrix, cause fluctuation in even the simplest of programs. He has, most likely, caused a fluctuation in the Source it self. The machine-mainframe. The big grand central of the machine world, or at least that part of the machine world that deals with humans.
Neo can now cause changes in the Source, and furthermore, he can do so, when he’s not uploaded. It’s not magic. It’s wireless (and how he stopped the sentinels).
The change is so profound, that Neo, in the real world, WITH the anomaly in him, can discern a program code in Bane.

I feel the same way about space exploration. How can we say that we are alone. We haven't even been outside of our galaxy yet.
I don't mean to offend anyone in here, but I love when people say they know everything about GOD, but know very little about the universe we live in. Or that the Earth is only 6000 years old. Ha!

Sifer> Science is always evolving. If the theories don’t work, they’re discarded and it’s back to the black-board (or notepad 🙂 ). During the past frew hundred years, after religion has been separated from the state (no offence to any religious people here, faith and a church is not the same thing), we’ve seen a massive advance in science.
Not only theories such as those proposed by Einstein, Bohr, Heisenberg, Feynmann or Stephen Hawking. But also technological results, such as the computer you’re sitting at. It means, that we’ve fgured out SOME pieces of the puzzle which is the Universe. We can make predictions, build machines and see them work and come true.
But that also means, that we can rule out some possibilities. It’s not a matter of figuring something out (such as, how to get to the speed of light), but that the exact same theory which makes something possible, comes with restrictions and limitations (you can’t get an infinite amount of energy, which is required to get something massive to move at the speed of light).
And understand ourselves has nothing to do with the Universe. The Universe doesn’t give a damn about us. 🙂
