A very quick chronology suggestion looks like this:
… Neo is joined with his Limbo-self and wakes up. Bane wakes up. There’s a fight. (other things happen). Neo and Trinity flies off to the machine-world to negotiate the “The program Smith has grown beyond your control” truce.
Neo isn’t blind-folded when he speaks to Trin onboard the hovercraft.
Then he’s blindfolded when stopping the Sentinels.
He’s blindfolded when confronting the Speak-machine.

So perhaps he wears the blindfold to utilise his Source-connection and not have double vision?

It appears that Neo gets "blinded" during the Bane fight, so my guess is that the fight takes place before the Speak machine segment....

I think I'ma take another look at everything I can gather and try to get an idea of what's going on again (why, oh why would I spend that much time on the Matrix -- I don't know. Because it's a pretty freakin cool, and deep movie. It's stimulating on many different levels if you care to dig a little. Besides -- I solve rubiks cubes for fun and play chess on the weekend. This is just another mental challenge, and I love it 😄)
