We falsely differentiate among those with genius level intellect based on their specific fields/interests when in actuality, genius is genius. Magnus had different goals/interests than Doom, so feats by either of them that can be accredited to intellect will differ. Doom creating an actual time machine does indeed trump anything Magnus has done. However, Magneto far outclasses Doom in the field of genetics.

I should be clear that it isn't their choice of different fields of specialization upon which I base my opinion that Doom is more intelligent than Magneto. It is Doom's feats (some as shown in the link above). For some reason Doom and Reed Richards just seem to be on a different level than just about anybody else in Marvel.
As you listed there are many possible ways for Magneto to attack Doom with, but you have to remember than this isn't a one-sided fight. What I mean is that Magneto would also have to defend against Doom's attacks as well. As for the shields (iirc) Doom's technology based shields have taken shots from Mjolnir before and there is the issue of his mystically generated shields as well. Both of these guys have pretty impressive defenses.
As for Magneto BFR Doom, I believe that Doom can create portals to other realms so if Doom is hurled into space I don't see why he can't use this ability to hop to another dimension and from there return to earth. Lastly with the idea of manipulating Doom's body with magnetics, this I'm not too sure about. I don't believe that Magneto has ever used this against Doom in their encounters and I'm not sure if Doom's defenses, both technological and mystical, would protect him.
Offensively, Doom has the option of magic attacks (like the Crimson Bands of Cyttorak) and his body stealing trick he learned from the Ovoids.
