If you really played them then I don't get what makes you think that Punisher is more durable, or has more willpower, or experience.
Take Liquid as an example who's as durable as Snake.
Firstly he was inside of helecopter that Snake blew up (he survived), then he was inside of the giant robotank when it was blown (he survived that), then Snake pushed him from the roof of that giant tank (survived), than there was a car "accident" (he survived that either), right after that he was "killed" by a foxdie virus. Guess what? Despite of that he is still alive.
Snake takes punches from Gray Fox who's obviously stronger that Spider-man, meanwhile Spider-man has to pull his punches against Frank not to kill him.
Snake've been fighting for all his live, so Frank isn't more experienced.
Snake wins a big majotiry of times 😎
