I think just about all capitals are next to a river, except Madrid then of course. And yeah, some cities aren't, but the fact that Madrid isn't as well is remarkable enough to legitimate GCG's question.

Being accessible by ships is what counts. No matter if you have a sea-harbour or one in a river. Ships were the most profitable means of transport in the early days (and still are actually) so it paid of to build a city next to water to ensure dependable in- and export. Thing with Madrid is that has no real waterways at all, and depended on local mining and farming from the start. That is after all remarkable, viewing how large the city eventually got.
