No, the original didn't have them due to element lad's powers and the recent one due to firestorm's.

Cosmic Armor Supes (obviously), Trinity Superman , Blue/Red Energy Superman and Kryptonian ( herald of big G)were another versions of Clark that didn't have this vulnerabilties. Am i right?

What happen between Iron Fist & Luke Cage, Just read some old Namor Series where Luke Cage supposedly murdered Iron Fist??

Have their ever been any What Ifs?/Alternate realities where Professor X was a villain? Because thinking about it, he would be terrifying and effective as a force of evil.

I didn't read these issues, but I think that you'll come closest to getting what you want in "What If Professor X became the Juggernaut", "X-Men Noir" and the "Shadow Xavier" arc from New Excalibur .
Also, iirc, Exiles#1-2 featured an evil alternate Xavier that was accidentally released from incarceration by the Exiles .
