Aizen already stated that Urahara's intellect surpassed his own...but he also said the Kisuke's intellect was the only one that surpassed his own.
It's not that far of a stretch to assume that Urahara was able to think of a new Kidou that Aizen would not think of in advance. Aizen thought that they had reached they end of "kidou" and other Shinigami arts because of his arrogance and short sightedness.
Also, it's possible that Urahara had been working for the soul king this whole time to find out who the "traitor" was from over 100 years ago. It's possible that Urahara is part of the 0 squad.

It could simply mean that Urahara, over the course of 100 years, studying the Hogyoku, thought that it may bond too wholly with a person so he designed a way to un-bond it.
That's rather simple and completely independent of Aizen's shit.
It could also be that during the year time the Aizen took the Hogyoku, Kisuke was thinking of a way to "debond" the crystal from Aizen. Requires no thinking in a manner you suggest.
