If the information on neurons changes, that means memories have changed.
He's directly changing memories.
Keep in mind that he does not actually change the past, at all. If he did, then it would change for everyone, all at once. It's individual so he's changing the memories.
With non-living things, since they still have souls, he's still changing their memories, as well. Keep in mind, this is "shintoism" so everything has a soul...which means they store information. Stored information in something that has an existance is literally, a memory.
So, quite directly, he alters ONLY memories.
But even if we interpret it your way, it's still wrong.
Why? Because if he changed the past, it would change for everyone.
Even if we ignore that glaring flaw, there's still the problem of him still changing memories by altering the literal past.
