As adults, though. OoT was the first time Ganondorf met any Link, and he casually crushed young Link there. It was adult Link that had the greater abilities and was a legitimate threat to Ganondorf. I actually doubt young Link would have survived that toss, and toon Link is even younger. I think Wind Waker is the first time Ganondorf was beaten by a kid under 10. Before that, Ganondorf only tangled with adults, or at least post-puberty Links.
And the background states that after Ganondorf broke his seal and escaped, no hero came to stop him, which was why the gods flooded the world. And then on several islands people started dressing like Link and trying to be heroes. It's not unreasonable that Ganondorf concluded that the hero was gone and toon Link was a copycat. Which is technically true, as toon Link was stated to be unrelated to the Hero of Time in any way nor did he have a natural link to the Triforce of Courage.

Ganondorf has never choked anyone to kill them, dunno why he would now.
2. Said people that he has encountered that were blonde and dressed in green did in fact have the triforce of courage. Why let him out of your sight on the off chance that he may find it while at the same time growing strong enough to kill you?
Ganondorf can tell when a piece of the Triforce is nearby. Actually, the parts tend to resonate when they're close to each other. He was able to tell that Tetra had the Triforce of Wisdom once he got close. And, assuming he knew that the Triforce of Courage was broken, he would know that Link does not have it.

3. Look at how logical it would have been to keep him. Said blonde boy who wears green may prove useful in finding pieces of the ToC. Slim chance but we know people like that tend to have a connection to it. If you're not willing to kill your enemy with your own hands, you keep them as close as possible and as weak as possible. You do not give them a chance to become a threat.
Eh, to get the Triforce pieces Link needed to find the charts (in mini- dungeons) that gave directions to them, then pay Tingle to decipher the charts so he could read them, and then pull them from the bottom of the ocean with a crane.
Ganondorf, on the other hand, has access to undersea Hyrule, where he and his minions can search.
