On the AOTC comentary, Lucas says that someone in the "Jedi Order" deleted the files and we'll find out who and why in Ep3.

He made it sound like it was meant to be a mystery therefore I don't think it was Dooku or Palpatine because any fan with half a brain would suspect them anyway.

Lucas made it sound like it was going to be a big revelation or am I reading too much into it.
