Currently, Pietro’s new powers over time seem very different from before, especially considering that he originally seemed to only run fast due to his mutant physiology. However, during the nineties when Quicksilevr had his own series for a short amount of time, speculation began to develop that his super-speed was really based on his power to control time; as were the Scarlet Witch’s powers also speculated to be able to control reality. I’ll quote Cthulhudrew for the origin of this speculation, as he does a fine job explaining it:
Back in the Quicksilver series (1990s, by Joe Edkin and John Ostrander, and started by Tom Peyer), Quicksilver's speed powers got a bit of a boost.
In issue #12, he was imprisoned by the Acolytes, and a mysterious masked figure appeared to him and convinced him he could use his powers to free himself from his chains, which he did- causing them to fall apart. The figure, who had appeared to him in issue #8, told him that Pietro- as the son of Magneto, master of magnetism- simply had to visualize the manacles breaking away from his body, which is what happened. Presumably, the power Pietro accessed was electromagnetic in nature.
In any case, the mysterious figure again reappears to Quicksilver in issue #13, where the two have a running (literally) dialogue across the issue. The figure reveals his name to be Nestor, and as Pietro runs from place to place across the world (various points he once called home) Nestor seems to always be one step ahead of him. Nestor seems to be getting Pietro to examine his life and character by having him discuss his origins.
Nestor demonstrates himself to be obviously faster than Pietro by arriving places ahead of the speedster, and by stealing items from Pietro's hand at one point. Later in the issue, Pietro hits Nestor, knocking a helmet that looks mysteriously like Magneto's off of his head. We see that Nestor has white hair (oh, and he always wears a red cloak like Magneto- who at this point in continuity was missing from Marvel Earth- although I think that Joseph might have been around. Anyway).
The implication seems to be that Nestor was a future version of Pietro, which Ostrander himself confirms here, http://www.comicscommunity.com/boards/ostrander/?noframes;read=2519, which led to speculation that Quicksilver's powers might be time related.
However, Ostrander himself has stated here in the same thread, http://www.comicscommunity.com/boards/ostrander/?noframes;read=2522, that their intention was to tie his powers into magnetism, not time.

^ Yeah, not even fan-votes could save Quicksilver in that fight, but you are right about about QS outrunning Flash in JLA/Avengers, though it was only because Wally was losing touch with the speedforce.
Now that I think about it though, even if only due to that technicality, QS is probably the ONLY person in history of comics to actually speedblitz the Flash.
