The Phoenix was beginning to hatch inside Jean ever since she got her TK back. She was backed by the Phoenix for the entire New-X-Men arc.
NORMAL Jean is when she wore that horrible yellow and blue outfit and had NOTHING to do with the Phoenix.

Jean loses her powers.
