Actually, that is again how Ocelot fooled you with the "false" information he had gotten from the Patriots. Raiden was selected because he turned away from war and refused to acknowledge the past. The others knew who they were and paid for it daily, Raiden however, did not look back and pretended it had never happened. This was the perfect subject for the "S3" plan......

He drowned himself in a pool when he found out that Otacon were having a relationship with his wife....
