Later in the game, Ganondorf takes control of the R.O.B.s and programs them to detonate Subspace Bombs. The Ancient Minister tries to stop them, but he is shot by the R.O.B.s themselves and is set on fire. When Ganondorf summons Auroros to try to stop a group of fighters from destroying the R.O.Bs, the Ancient Minister destroys them and is revealed to be a R.O.B himself. He then helps the fighters for the rest of the game. The Ancient Minister seems to have control over the Halberd.Ganondorf returns as a playable character in Super Smash Bros. Brawl, with his Twilight Princess design. In the Subspace Emissary storyline there, he takes control of the R.O.B.s and uses them to set up more Subspace Bombs and even has them attack the Ancient Minister (who turns out to be a R.O.B. as well) who then ends up assisting the fighters.
Apparently that is how the game is going.
