I think the real problem with the Matrix (besides failing to go further with the premise set in the first movie) is that it wasn't consistent with its own rules. A lot of bullshit happened, and the whole "powers outside of the Matrix, etc." was disappointing.

Very much so. I wish the fan theory of Zion and "the real world" just being another level of the Matrix within the Matrix was used instead of the "Neo is Jesus, Zion is saved" approach. Some Coen Brother futility would have been really appreciated.
