the writter had wolverine stated that he could go animal so it was hard to reach him. also if im not mistaken at the end of the fight wolverine was fine, but beast on the other end his animal side which is no as storng as logan and is ease to reach was reached by nova.
How to kill Wolverine?
Choke him with adamantiam.
Have Storm hit him with lightning over and over until all of his cells are fried.
Have Rouge keep ahold of him with her hands until all of his powers and life force have been absorbed into her. Yes this will kill him. Cause he would no longer have any powers. When she holds on for to long she actualy steals the mutants powers. The comics i think prove this enough and so does X-1. Remember Logan was in the hospital for a few days after her absorbing his powers. Seems to me it took a few days for him to regain them.
Throw him into the deepest portion of the Pacific Ocean.

I would also like to point out that it might be possible for Wolverine to Survive a Nuclear Blast provided he is not at ground zero. My reason for this is simple. It is believed that if we were to have a nuclear war that the only thing to survive would be roaches. Well wolverine is harder to kill then billions of roaches and it stands to reason he stands as much chance as surviving as they do.

Its weird how can he die its just out there! cuz i saw a comic where he was melted down to his metalic bone that it and later in the comic he pops up and it shows him healin with his muscle still showin and in another comic his hand got chopped up off and it didnt grow back! so the whole if the blood was drained somethin like that i guess it doesnt work! i guess the only way he has to die is if he cant regenerate himself cuz somthin is preventin him or if his end gets chopped off!!!
