here's a theory i have concocted. (its totally absurd of course, but i like it, haha)

Liz does something unforgivable with jack, gets preggers, freaks out. she marries will because she wants a stable life for her child, and she wants it to have a father, not knowing will is going to be gone for 7 years at a time.

OR the more likely theory

liz and will consumate their disgusting marriage (gross, spare us all) and liz gets preggars from that. Liz gets to see Will every 7 years, who gets to see their kid grow up. meanwhile, Jack and Liz (who have a friendship only relationship) stay friends and Jack protects Elizabeth during Will's long absences. This one is depressing, but possible
