Well, I'm just going to ignore for now that Godzilla would just drain the radiation out of Hulk and make him turn back into puny Banner (and possibly even kill him for good, considering he wouldn't be able to transform with Godzilla around). Well, who would win depends on which version of Godzilla we're talking about:
-Showa: Hulk most likely wins, though Goji stands a chance.
-Most Millenium Versions: About 50-50.
-Heisei: Godzilla most likely wins, though Hulk stands a chance.
-Final Wars: Godzilla definitely wins (I'll explain my reasoning below).
The reasons FW Goji would win can be summed up with four simple equations:
-Hulk lifts 100 tons at base level + Godzilla weighs 55,000 tons=Hulk would need to get pretty angry to even hold up Godzilla, let alone throw him
-Atomic pulse + Regeneration + ridiculously tough hide=Jumping on Godzilla and punching him is not a viable strategy
-Godzilla's fast reflexes +Hulk obviously being incapable of changing direction mid-jump=Godzilla could catch the Hulk fairly easily
-Godzilla throwing a 30,000 ton monster over the horizon + Hulk weighing under a ton=Godzilla throws Hulk into space
So, even if Godzilla couldn't actually harm the Hulk (and I think people have been severely underestimating the power of his Atomic Ray, among other things), he could easily throw him far out of the "arena" (into a place he'd have no way of escaping unaided, no less), which I'm pretty sure would count as a win.
Also, to address all the people who keep saying (in EVERY Hulk vs Godzilla thread) that Hulk would make Godzilla eat him then tear up his internal organs, first of all, Godzilla has NEVER been seen eating anything (he doesn't need to since his body is a nuclear reactor), and if Hulk did force his way down Goji's throat, he would be forced right back out by an Atomic Ray, and even if he managed to bypass that, Godzilla's regeneration would prevent him from being killed that way.
Finally, to those saying that it's just a matter of how long Godzilla lasts before eventually dying, I say this: no matter which incarnation of Godzilla we're talking about, due to the healing factor of both combatants, neither of them would ever be able to kill the other (with the exception of FW Goji's Hyper Spiral Ray possibly being able to incinerate Hulk, but it's very unlikely Godzilla would ever use it on something as small, and, as I showed above, easily defeatable as the Hulk).
I now rest my case, although I might debate more with anyone that cares to, as long as they are polite and accepting of people having differing opinions (unlike most of the people on this thread).

So, something that Godzilla has been shown doing (in a Marvel comic, no less) can be instantly written off as bias (with no reason to believe that it is so), but apparently everything Hulk has ever done, no matter how inconsistent or contradictory, is automatically fair and unbiased? Logic at its finest.
