Not really, Prime may be overpowered but it's only Kryptonian powers. He doesn't have the ability to re-create a planet. Only a powerful RW can. Thus Mxy being captured.
Seriously, we shouldn't judge the comic before seeing what actually happened but if Superboy actually in some way defeated Mxy it's ridiculous. Mxy should be able to blink him out of existence.
Then again, it has been hinted that Earth-Prime is actually our world in some way, from the way Alex Luthor was searching for Earth Prime in Infinite Crisis and when he found it, he was reaching his hands twoards "us" :
And also the fact that in Superboy's Universe, everybody was a comic book to him :

Earth "Prime" also suggests something similar.
So maybe this makes him immune to Mxy's powers in some way ?
Or one of the reasons why apparently magic doesn't affect him, because in his/"our" world magic does't exist ?
