They don't actually say that it was him and I don't expect the writers to reveal that it wasn't actually Prime who Mxy was scared off because then they would reveal some of their plans.
Not to mention that nothing from the comics even suggests it was Prime. On the contrary, pretty much everything points out that it wasn't him.

Matt asks if Mxy ran into someone else, the writers don't say that he did.
One of them says Mxy might have been talking tough while he was running for his life.
And the other says that Mxy doesn't want anything to with Prime and what he's capable of. The writer even goes as far as to say that its the smartest move Mxy has ever made.
I'm going to say it was Prime, unless you've got some actual evidence that Mxy ran into someone while he was fleeing the 3rd dimension.

I just wanted to mention that for me, the best part of Arena was Apollo's comment, sighing and saying "I really... don't have time for this."
Good old Apollo. I imagine the any member of the Authority would take being put into yet another ship in the Bleed and being forced to fight to death against other reality analogues of themselves in stride. like something they do every day, before lunch.
