As of New Xmen #37 Elixer has gotten everything Beast knows about biology telepathically downloaded into his brain, kryptonian biology shouldn't be on the list, but for the most part Superman is set up like humans, Elixer has come a long way from being able to just heal he can regrow hearts now at his current level, and his "black" form allows him to wreck havoc on living beings including demons. I guess this is one of the reasons omega level mutants were kept out, even though in my opinion it takes away from can any MUTANT beat Superman. With his current knowledge and the fact that most powers just work according to how you think, it is quite possible for Elixer to transform Superman into a baseline human (he only needs to know what makes a human human, because his powers effect all organic matter) and then kill him any number of ways. Elixer heals automatically from anything that happens to him and the only time it looked like he would die actually only changed his skin another color. And if he can't effect Superman with his powers (and he should be able to because it's organic), I don't see him actually being killed by Superman either, kept at bay yes, but not killed or mortally wounded
I'd go for Morph if he can shift his body into Kryptonite which i think he can.
Also personally think Blink has a chance. She could slice him in half with a portal if she was quick enough and judging by her name i think she would be 🙂
Just my two cents. I wanted to suggest some mutants who are not all powerful but who i thought had a chance if they were given a little infomation on Supes

With the exception of Thanos, MJJ, High Evolutionary, and Phoenix why wouldn't Superman beat every other mutant omega or not again excluding the ones mentioned by simply moving FTL and finishing them off before they could execute any reality alteration simply put their reaction times and human level durability leaves them susceptible durability he could easily penetrate. Iceman would take some time but Superman has faced a kryptonian ice goddess. New Sun is self explanatory. Franklin again had power but no reaction time.

You either need apply force sufficient enough to bypass this forcefield or by a mystical means, none within Elixers abilities..
And yes Elixers gets curbstomp; He has great healing abilities, but nothing remotely close to Logans highest healing feat..
