Ok so pirates are the villain's, they want to unlock the giant dark Yoshi.

Well, the villains don't have to be pirates.

They could be treasure hunters that are searching for something in order to revive a giant evil yoshi.

I'm thinking that the whole game should take place on Yoshi Island.

with the penultimate world taking place on the ship.

Yeah, or some other place that's dark.

The temple, with the final being the arena.
