Well,Martians being the pimp macdaddies that they are,were able to find the life equation,and Malefic,experimenting once brought DS and the New gods to mars..So,finding out about the "life equation" he got the idea for the "anti-life" which is his main motivation.

So he kidnapped some Martians and Jonn secretely snuck onto Apokolips to free them,hence Darkseid has a thing with Jonn.

Plus it's been established that it's during combat with Jonn that Darkseid kicks the bucket...
