I think the mega stones borrow their energy from Rayquaza.
He most probably is the true source of Mega Evolution.
The thing that puzzles me is, why would he grant Mega Evolutions for Mewtwo?
Ray accidentally consumes special meteorites in the atmosphere which endows him with a special organ, allowing him to trigger a Mega Evolution.
A theory goes that the meteor that that left these mega stone fragments on Earth was the same one that brought Deoxys to the planet, which goes to explain why its post mutated form is able to change to such polar opposite forms.
I bet Dialga and Palkia will get Primal Reversions.
We already saw Primal Dialga in PMD, so it would make sense they'd get Primal forms when they hold their orbs, just like Groudon and Kyogre.
Giratina will get two Mega Evolutions, one for each forme.
For Johto uber-legendaries, Silver Wing and Rainbow Wing will become held items, transforming Lugia to Shadow Lugia and Ho-oh to Rainbow Ho-oh respectively.
I think it's better to leave Arceus without a Mega Evolution or Primal Reversion.
Just bump his BST to 1080 (180 for each stat).

I'm not sure, though I wouldn't be surprised.
If they do eventually get around to making more gen 2 Megas, I think I'd like to see:
