Atom didnt want to fight, but it was shown that he would killed Majestic had he wanted to, as soon as Atom stopped messing around Majestic was owned in 2 blows. He flew away because he wasnt looking for a fight.

Just like i said, Atom thought it was Superman, Majestic flew in, attacked Atom.
