Not doubting that Superman can beat Thor. Sure he could. But I think Thor should win more fights than not. In crossovers, Superman will always be placed under optimum conditions, and always triumph. That's one of the perks of being an icon.
Sure, the fight could be another JLA/Avengers. But it's not very likely. Thor's better that he was portrayed in that crossover.
