Fact is, Dr. Manhattan was NOT omnipotent in the comic, as seen when Ozymandias through the use of Tachyons was able to blur his perception of time(able to view it in its entirety), if he was omnipotent, that would not have happened.

All of that said, Dr. Manhattan still has manipulation of matter at the atomic level and can regenerate his body by will at an atomic level, so he can beat Superman.
