Actually, Thor's lightning isn't magic, his hammer is magic, and he uses it to call actual lightning. And mostly all Thor ever does is call it down. Shazam's is magic and real at the same time, I think it's only magic on those it's supposed to affect, like Cap Marvel and Black Adam, used on anyone else, it's like a lightning strike.
Thor is generally shown to manipulate the weather, and utilize real lightening. I don't think that's the extent of his "lightening usage" though.
Captain Marvel's lightening has done way, way more damage to Superman (vulnerable to magic) due to it's non-natural composition.
Plus, both of them can summon lightening in places where there are no weather patterns to manipulate- in space, underground, other dimensions, so on. In both cases, it's clearly not entirely natural.
