And He's been hit with powerful magical attacks before, the mastersword can hurt him, yeah, that's wh entire point in it's existance. To assume the Masamune and Rebellion will do trhe same is utter lulz. The entire idea of the master sword is that it's an evil destroying blade. Rebellion and masamune have no such properties, and will be as useless as Midna's fused shadows.
