Your not paying attention, look at the scenario. They are back where they started. Notice pokemon authorities, and people are repeating the same dialogue. This lets us know that Mewtwo sent them back to the beginning.
Mewtwo himself I'm pretty stated that all he did was erase the memories of everyone of anything involving him and leaving the the rest the same. Otherwise the whole Giovanni and them knowing all about the events and Mewtwo stated that all he did was erase their memories i nthe sequel wouldn't make sense.
If he altered the past they wouldn't have had any memories to erase.
Also atleast imo if he changed history wouldnt they be back before they got the little invite instead of at the docks.
If Mewtwo reset time, the clones he created wouldn't exist. All I remember from Mewtwo Returns is this:

If you look at that video, you'd notice that Ash/Brock/Misty announce that they don't remember how the heck they get there
If it really was just time manipulation. Then they would still at least know why they ran to the pokemon center from the storm at 9:10, the last part of the movie
They don't even know why they are there, and funny how they just easily accept this
And are you still going to ignore what jalek said about what Mewtwo announced in the 2nd movie? Mewtwo straight up said that he erased their memorys

people are wierd, they put ghost rider at mid meta and we know what he is capable of. Teh fact that the tcomic tier got closed might ahve somethign to do with everything being wonky also.

It's not yet been proven MewTwo loses 10/10 times. I demand feats of Green suited pheonix to prove MewTwo can definitively not get through the shield. It's been proven Magneto probably takes a large majority, as he has some great feats, but I'm not yet convinced MewTwo is totally hopeless against Magneto.
