He's still much much smarter that Xavier is. Xavier just has every other thing on his side: numbers, conviction, versatility and of course the plot.

Galactus is actually Marvel's greatest mind and in terms of sheer intellect Doom is actually slightly above Reed.

Read any Louise Simonson X-Factor (1986) story. Apocalypse is far more menacing because it appears any short term goal--even losing to X-Factor--fits into his plans.
Here, the X-Factor defeats Apocalypse's Alliance of Evil. However, Apocalypse provides some unusual departing words...

The X-Factor defeats Apocalypse's Four Horsemen, and foils his plan of destroying New York. Apocalypse then leaves X-Factor his ship and dares them to see if they can handle it. And as he's leaving, notes that the ship will make them a target of people who fear mutants and cause conflict, thus, they are just, again, helping Apocalypse.
