Perhaps a better comparison would be Anakin's observation of the remains of Kit Fisto, which the novelization depicts as sitting decapitated on Palpatine's desk. Not only does the film show that Anakin was nowhere near the bodies, it also shows that Fisto wasn't decapitated. Thus that observation and its event are both contradicted by the film. If the script or anything else contradicts Windu's speed, then I agree the entire idea is non-canon and not just Anakin's presence.

If Lucas line-edited the novel, which we know he did, then clearly he doesn't object to the idea that Windu was moving at such tremendous speeds as observed by Anakin. That he removed Anakin to better facilitate the plot with respect to Anakin's conversion doesn't mean that we should disregard the idea that Windu can move at such speeds as observed by Anakin. It can still be used as a benchmark.
