It's a matter of skill and willpower. Faora is a general, and had a mind for battle that Superman didn't. If she had been a man she still would have whipped him their first time around.
Superman, in the comics, has been through countless battles. That's why he has a deeper understanding of his Kryptonian powers on our terraclean globe than Kryptonians like Faora and Supergirl in certain comic continuity. That's why he's able to become intangible and overcome Doomsday where as before Doomsday literally killed him.
However, this is Superman starting out against threats, it's a film series where he has less encounters than a tv show like Smallville, and far less so than in comicdom.
