He groaned for about a second and I'm pretty sure she kicked him in the nuts in that scene.
But going with your angle, that is still "tanking" hits, showing pain for a moment isn't going down and/or being out. Especially considering the rest of the fight where he took hit after hit and keep on coming. He also showed pain when he was stabbed twice in the gut in X3, but as typical Wolverine fashion shrugged it off, healed and kept going.

And then, while he's restraining Wolverine with his two extra arms, he uses his free arms to do this:
even if Logan isn't stabbed straight through the skull, he will be KOed, and it's not like the T-1000 doesn't have the strength either to hold down Wolverine either, considering how he was able to chuck the T-850, a giant hunk of metal, through walls.
1) Good eye on that scene.
2) Extra arms just means Wolverine will be slicing off extra limbs, as he a lot faster than the T-1000. He can block small thrown spikes, his hand-eye and speed is high.
3) The T-1000 isn't all that much stronger than Wolverine is. While the T-1000 was able to toss around a 500-600lbs (+/1) T-800 some, Wolverine tossed two grown men up and over his back with a fling of his arms, one guy per arm in X2. He also matched strength with Deathstrike, who was sending his ass flying 50 feet with a kick and them tossed his 300+ pound body up a good 20 feet.
4) It was a T-800 in Terminator. The stronger, faster and more heavily reinforced T-850 was in the 3rd film.
