Even Cisco mentions how they are actually living in a parallel universe from the "original" in which his mother doesn't die that day and the real Wells creates the Flash, but years later. If Thawne never existed to do those two things (kill the mom, kill wells/create the accelerator early) the universe we have been in/watching can't exist (at least how it is now). Barry wouldn't be flash (yet), the mother would be alive, and the real Wells would be alive.
Because this universe is dependent on Thawnes actions (the point where it diverges from Barry's "true" timeline) then the entire universe should be erased or reset.
Eobard's actions would only have been erased if Eddie had killed himself before Eobard had traveled back in time. If Barry would have killed Eobard when he went back to the night of his mom's death, all of the events Eobard was responsible for would have been erased.
You can't change the events of a timeline by doing something after the action your trying to change has already happened.

So, I can agree with everything you just said.
Which, to me, would mean that the new universe is destroyed - because the "new" Eobard doesn't exist. I'm not saying everyone is dead, I'm saying the universe we've been in (we can call it Flash 2.0 or whatever) should be erased because Eobard's actions birthed it.
We'd either be getting Flash Universe 3.0 or reset to Flash Universe Prime. I assumed that's why the black hole re-formed. Not because of anything they did wrong, but because the universe was literally imploding on itself.

I thought it was more that Cisco can just retain any universe memories. If reality is changed, Cisco stays the same throughout - a constant when everything else shifts. Doesn't mean that universe still exists (although I think it would be awesome if it did and that Barry went dark because Iris/Joe died from the tsunami wave).
