There was a bit in the manga where Kraid stepped on Samus, but she was in the suit at the time. That might be it.
As for the Mario universe, that's kind of hard to do. Mario himself isn't that high on the tier list (I'd have a hard time proving he could lift more than a few tons, for example) but due to certain things he's kind of defeated a guy that could wipe out "all worlds" and a multiversal threat. HOWEVER, that is mainly due to certain mcguffins that cancelled out the guy's power and he wouldn't have them here anyway.
Now, Bowser, he's pretty strong at over 6000 tons lifted (or caught, rather.)

On the subject of his strength, wasn't he kicking asteroids at Bowser in SMG1? That honestly shouldn't be the biggest things he's done.
As of SMG, he should be pretty damn fast as far as reaction time is concerned, what with the consistent safe landings following interplanetary travel.
