It isn't hard to figure out. Khan was forced to leave and hid his people inside the torpedoes. He later found out the torpedoes were aboard the enterprise when Sulu issued the threat. Upon hearing Spock's answer he realized they all,lived so gave himself up to manipulate Kirk into getting his men back. Spock quickly informed Kirk Khan would manipulate him. He conveyed to him why he did what he did which made Kirk understand. He didn't agree with him but he could empathize. Khan knew Spock and Kirk weren't cold blooded killers. He explained it to them. They weren't ruthless like Khan.

Kirk needed Khan to go after Marcus and Khan got what he wanted. Spock later deceived him based off the advice from Spock prime who went against his oath but once again he isn't a cold blooded killer and his men survived.
