Two ways to look at it, I thought:
1. Thor/Hyperion et al exploited a weakness in the Beyonders, and beat them. This does not mean that Thor/Hyperion > Beyonders.
2. The Beyonders exploited a weakness in the abstracts/LT, and beat them. This does not mean that the Beyonders > the abstracts.
1 is rather bad, but 2 is a bit more palatable.

Given the multi-faceted nature of the Beyonders, Hickman probably just told the artists to draw them however they wanted(ergo the difference in their depiction.) Either way, the Beyonders shown in the first scan ARE the Beyonders shown in the second scan. This was made clear by the context of the story itself, along with Doom's line in the first scan: "For it takes a God to kill a God"--a foreshadowing of Thor(and co.) killing some of the Beyonders.

The other is better. But then again the only on panel mention of any weakness was when it became a tree. Brevoort didn't try to explain any of it. He just threw out some nonsense in the hope someone would defend and explain his stance better.
