1. Prime busted into the 5th dimension and pulled Mxy back to the third, and did so under his own power (off panel).
2. Let's set the scene:
Prime has been torturing Annataz, and she's totally broken. He approaches her, and she speaks the spell "no magic for imp" because she doesn't want Prime to torture her. Prime knows better, though:
Prime to Annataz: "You keep saying stuff, but you aren't doing anything but keeping that Mix- that imp here."
Prime to Mxy: "Her magic's not as powerful as yours"
So, Annataz wasn't doing anything to depower Mxy. That much was a ruse she tried to get out of torture. In fact, she isn't powerful enough to depower Mxy. Prime says it, nobody denies it.
3. Mxy gets stabbed by a spike and Prime believes him dead. Only, Mxy pops back up without a hole in him. Mxy is clearly capable of using magic.

Not saying your wrong with you're final point but in your 3rd scan it appears Annataz does return some of myx power. So, it seems he was depowered. After he regained it he was quick to leave though.
It's been a while since I read Countdown but IIRC the alternate Zatanna was the reason Prime could keep Mxy prisoner and torture him.
IIRC, there's even a scene where she outright says to her hat to return Mxy's magic to him and it was then that he escaped.
I think the intention was pretty clear and Imps for all of their power have on occasion suffered from strange restrictions. Prime is powerful but he's not beating Odin because he was more powerful than Mxy as there was a serious asterisk to that encounter, much less one who could destroy Universes or whatever (Because at that level I don't think any mage could do shit to him).
