I can only assume that magical energy just cannot permeate through it or whathaveyou. Said immunity would only play a factor if Billy used his esoteric abilities, like Lightning or w/e. Atom would obviously still be affected by his physical strikes(even though they are charged with magic.)

Due to the fact mages Like Arion and Merlin are shown in the DCU to be less powerful around science i always figured that Atom's immunity was due to the quantum field being pure science at its peak.
If you look at the DCU mystics specifically NOT weakened by magic their power comes as much from a knowledge of science or cosmic power as straight out magic. (Dr Fate for example was taught the secret of molecular control by Nabu. Phantom stranger has a vast knowledve base and so on)

The Quantum Field is also called the Chi in the DCU and he is the base of Magic too as Magic fuels itself from Nature.
