Recent Superman had to put on a breathing mask because when he went under water and per ABHI, he is powered by two Supermen. That doesn't mean he is weakened. Comics doesn't work the way you think it does. Sometimes Hulk can go for prolong amounts of time in space without air and sometimes he is suspect to surviving in space. Its comics. Doesn't mean he is weakened.

While Superman near dead and exhausted killed Doomsday in three punches when he went all out after hours of battle where he couldn't even hurt Doomsday.

Here Superman explicitly states that its the first time he has been able to hurt Doomsday when he was fighting him for hours.
And then he killed him in three attacks.

Exactly.
Superman only entered that no holds barred/out of the kill mindset in the FINAL issue of the arc. Everything that happened before said issue = your standard 'boy scout' Superman, who is obviously quite a bit inferior to the Supes we saw at the end of the arc.
